Quantification of Protein Samples Using Mass Spectrometry and Stable Isotope Labeling

Abstract:

Tato diplomová práce se zabývá relativní kvantifikací proteinů s využitím stabilních izotopových značek ve vzorcích lidské plazmy pacientů s dilatační kardiomyopatií. Experimentální část práce představuje komparativní proteomickou analýzu zahrnující přípravu proteomického vzorku k analýze - deplece abundantních proteinů, denaturace, redukce, alkylace a acetonová precipitace, tryptické štěpení a značení vzorků izobarickými TMT-sixplex značkami. Takto připravené vzorky byly podrobeny frakcionaci, která byla provedena třemi různými chromatografickými technikami, a to v manuálním uspořádání využívající plynotěsnou mikrostříkačku a příslušnou kapilární kolonku. Kromě již zavedených technik manuální frakcionace peptidů na reverzní fázi v bazickém prostředí a hydrofilní interakční chromatografie byla optimalizována třetí frakcionační technika - iontoměničová chromatografie na silném katexu. Získané frakce byly proměřeny nejprve pomocí LC-UV a následně LC-MS/MS analýzy. K bioinformatickému zpracování dat byl využit software Proteome Discoverer. Některé proteiny s identifikovanou změnou zastoupení mezi analyzovanými skupinami byly popsány.

Abstract:

This diploma thesis deals with the relative quantification of proteins using stable isotope labeling in human plasma samples in patients with dilated cardiomyopathy. The experimental part presents a comparative proteomics analysis including preparation of a proteomic sample for analysis (depletion of abundant proteins, denaturation, reduction, alkylation and acetone precipitation), tryptic digestion and labeling of samples with TMT-sixplex labels. Prepared samples were fractionated by three different chromatographic techniques, in an manual arrangement using a gastight microsyringe with a suitable capillary column. In addition to the already established techniques of manual fractionation of peptides on the reverse phase in a basic environment and hydrophilic interaction chromatography, the third fractionation technique - strong exchange chromatography was optimized. The obtained fractions were measured first by LC-UV and subsequently by LC-MS/MS analysis. Proteome Discoverer software was used for bioinformatics data postprocessing. Several proteins with identified abundance changes between the analyzed groups were reported.
