Abstract:

Diplomová práca navrhuje a konštruuje novú metodológiu kvantitatívnej diskrétnej bifurkačnej analýzy. Ide o formálnu metodológiu pre analýzu génových regulačných sietí s ohľadom na to, ako sa mení ich systém fenotypov pri topologických zmenách siete. Tento prístup je motivovaný tým, že topologické zmeny siete a systém fenotypov boli navrhnuté ako vhodný spôsob popisu niektorých dôležitých biologických procesov a im prislúchajúcich intervencií, ako napríklad diferenciácia a reprogramovanie buniek. Pre modelovanie génových regulačných sietí boli využité asynchrónne Booleovské siete. Metodológia je založená na diskrétnej bifurkačnej analýze navrhnutej v laboratóriu Sybila. Táto metóda bola rozšírená o kvantitatívne miery pre metriku topologickej zmeny siete a podobnosť systému atraktorov. Súčasťou práce je implementovaný prototyp, ktorý počíta tieto miery. Možnosti metódy sú preskúmané na troch prípadových štúdiách génových regulačných motívov.

Abstract:

The thesis proposes and constructs a novel methodology of quantitative discrete bifurcation analysis. It is a formal methodology for analysis of gene regulatory networks with regards to how their phenotype landscape changes upon network rewiring. This approach is motivated by the fact that network rewiring and phenotype landscape have been proposed as an appropriate way to describe some of the important biological processes and possible interventions upon them, for example cell differentiation and reprogramming. The asynchronous Boolean networks are used to model the gene regulatory networks. The methodology is based on the discrete bifurcation analysis proposed by Systems Biology Laboratory. This method was extended with quantitative measures for assessing network rewiring distance and attractor landscape similarity. The prototype implementation for computing these measures is also a part of the work. The possibilities of the method and the prototype were explored in three case studies of gene regulatory motifs.
