Analysis of Protein Structural Motifs

Abstract:

V dnešní době je k dispozici více dat o struktuře biomolekul než kdykoliv dříve. Analýza těchto dat poskytuje cenné vysledky v oblasti medicíny, biotechnologií a v dalších souvisejících oblastech. Protože takto velké množství dat je dostupné relativně krátkou dobu (několik let), algoritmy a nástroje pro jejich analýzu jsou předmětem intenzivního výzkumu. Velmi důležitou oblastí výzkumu biomolekul je analýza tzv. strukturních motivů v proteinech jako jsou vazebná místa, prvky sekundární struktury nebo kanály. Tyto motivy mají zásadní význam pro biologickou funkci proteinů. Analýza těchto motivů se dá rozdělit do tří kroků – jejich identifikace, porovnání a charakterizace (výpočet jejich vlastnosti). V mé práci se zabývám vývojem efektivních a robustních přístupů k těmto problémům. Moje práce se skládá z (1) vývoje jazyka pro deklarativní popis motivů v proteinech. Dále se zabývám vývojem (2) algoritmů pro přikládání motivů s podobnou topologií (tzv. superimpozice) a (3) algoritmy pro identifikaci kanálů v proteinech a výpočtem jejich geometrických, topologických a chemických vlastností. (4) Vyvinul jsem také software pro výpočet parciálních nabojů molekul pomocí tzv. Electronegativity Equalization Method (EEM). Velká část mého úsilí je zaměřena směrem k (5) využití synergie mezi výše popsanými postupy (např. přikládání kanálu, využití nábojů při superimpozici, výpočet nábojů na povrchu kanálů, a další). Tyto metody poskytují vědecké komunitě nové způsoby přístupu k řešení jejích výzkumných problémů. Konečně, (6) jako společnou platformu pro řešení výše zmíněných problemů vyvíjím softwarový framework WebChemisty. Při mé práci spolupracuji s chemiky a biology v rámci CEITECu a dalších organizací, díky čemuž jsou mé algoritmy a nástroje testovány na reálných bioloických datech. Moje výsledky v oblasti výpočtu nábojů byly publikovány v časopise Journal of Chemical Information and Modeling (JCIM) a článek o superimpozici se také blíží k přijetí ve stejném periodiku (byla odeslána druhá revize). Mé výsledky byly rovněž prezentovány na několika mezinárodních konferencích.

Abstract:

Nowadays, a larger amount of information about the structure of biomolecules is available than even before. The analysis of these data provides very valuable results in medicine, biotechnology, and other related fields. Because this amount of data is available for a relatively short period of time (only few years), the algorithms and tools for their analysis are a topic of intensive research. A very important area of biomolecular research is the analysis of protein structural motifs such as binding sites, secondary structure elements, or channels. These motifs play a major role in the biological function of proteins. Generally, their analysis can be separated into three major steps – their identification, comparison, and characterization (i.e., calculation of their properties). In my work, I focus on developing effective and robust approaches for these tasks. Specifically, my work includes (1) the development of a language for declaratively describing protein structural motifs. Furthermore, I am developing (2) algorithms for comparison of protein structural motifs with similar topology (so called superimposition) and (3) algorithms for identification of channels in proteins and the calculation of their geometrical, topological, and chemical properties. Moreover, (4) I developed software for calculating partial atomic charges using the Electronegativity Equalization Method (EEM). A large portion of my effort is dedicated to (5) exploiting the synergies between the previously described approaches (i.e., superimposition of channels, application of charges for superimposition, calculation of charges in channel surfaces, etc.). This effort provides the scientific community with new ways to approach their research problems. Finally, (6) to provide a common platform for the above mentioned tasks I am developing a software framework called WebChemistry. My work is done in cooperation with chemists and biologists from CEITEC and other institutions, therefore all the approaches and tools are being tested on real biological data. WebChemistry is now used by CEITEC researchers other cooperating groups on a daily basis. My results regarding the charge computation were published in the Journal of Chemical Information and Modeling (JCIM), and an article about superimposition is close to accepting in JCIM (i.e., a second revision was submitted). Also, the results of my work were presented in several international conferences.
